Striker Alexandre Lacazette had given the Gunners a first-leg advantage when he grabbed the only goal in Arsenal visit to Greece last week.
However, the Greek champions rallied to beat the Mikel Arteta’s team during extra time.
A late goal from captain, Pierre-Emerick Aubameyang looked like it would be enough to help Arsenal progress but a needless error by goalkeeper Berd Leno gifted Olympiakos with a corner that won them the tie.
Meanwhile, former Super Eagles striker Jude Odion Ighalo opened his goal account for Manchester United in the Europa League.
Ighalo grabbed a goal in United 5-0 thrashing of Club Brugge at the Old Trafford.
